TrueCrypt is a fantastic on the fly disk encryption that is open-source. You want an open-source encryption program so that you know that no backdoors are written in. Many commercial encryption programs have written backdoors in. Steve Gibson talks about TrueCrypt including some very cool plausible deniability aspects as part of Security Now episode 41. This is the best way to do the highest encryption.
